The following were found by Googling for site:*.reddit.com, and doing a small bit of processing on the returned list. There are potentially other ways to do this, but they didn't seem to work for me. Looking at the archive.org version of sub.reddit.com may also be informative.
The ones in bold are those you can currently submit stories to, either by using the site-wide submit form, or going to the submit form on that specific subreddit.

- request, for requesting new subreddits (not for feature requests)

- web2, for web 2.0 sites?
- wired, formally contained... I'm not sure, but now is an alias for wired.reddit.com/wikidgame, which is being used to track interesting finds from wikiscanner
- subreddits that are dedicated to one site, or serve one other site
- beta, for the August 2007 beta version, which has a whole hierarchy unto its own:
