Alchemy Shift-R to see available recipes. Find the necessary ingredients, and 'a'pply. [1]
Bridge building Requires hatchet.
Detect traps 'a'pply
Disarm Traps 'a'pply
First Aid 'a'pply
Fletchery Requires a fletchery set and a wooden stick or log (both get consumed). 'U'se the fletchery set.
Gardening Requires a seed (consumed).. Must be on an empty square adjacent to a bush. 'A'pply.
Haggling Before buying something (but after selling!), stand next to the shopkeeper, and 'a'pply.
Herbalism Stand on top of a bush and 'a'pply.
Metalurgy 'A'pply, and choose an item from inventory.
Music Requires a musical instrument. Equip in tool slot and 'u'se. [1]
Necromancy Pick up a humanoid corpse. 'A'pply skill.
Pick locks Requires thieves picks.
Pickpocket Stand next to your mark and 'a'pply
Smithing / Metalurgy [1] [2] [3] [4] [5]
Survival Must be on the wilderness map. 'A'pply skill. When not full, it in increases satiation. Once full, it gathers either fish or seeds, depending on what square you're on.
Ventriloquism 'a'pply. (does it bounce off walls?)

Mostly useless, except for skipping drawf graveyard quest and shoplifting.

Automatic

(while they may come into effect only while you're doing some specific activity, they don't require you to do anything extra, over and above what you'd normally do when you don't have the skill)
